I edited how you sent your messages so they’d take less room and flow better.
Now, you know how in primary school and public pageants they depict pegasus, earth, and unicorn ponies as hating each other and… then they didn’t? But we know that in truth that there were sympathizers, there were purists; there were a number of violent outbursts. Ponies died. Settlements and their inhabitants were abandoned. There was an abundance of food in Equestria and ponies still choose to starve to death rather than put aside their hatred. That’s the ugly truth behind revolution, and that’s what the founding of Equestria was. It was a revolution.
But you don’t teach that to foals. That’s violent, upsetting, and unnecessary. You want to focus on the good stuff. The things that make you proud of your heritage. A nation wants its citizens to be proud of where they come from. How long since the Nightmare Moon Incident have ponies been crying out against Princess Celestia for imprisoning her sister for a thousand years? It was necessary; there was no other way at the time. But everypony just focuses on that negativity.
And if you were Princess Celestia, would you want ponies constantly walking up to you and “Hey your majesty, about your sister that you were forced to banish. Are you sure there was no other way? Do you miss her? I wouldn’t have had it in me to do what you did. How do you think your sister feels? Do you ever regret it? Do you care more about Equestria than your own flesh and blood?”
As for the griffons, we don’t blame them for what happened. I certainly don’t anyway. A few bad apples don’t really spoil the bunch. But that doesn’t mean we can trust them. Until they get their government under control we have to believe that whatever happened can happen again.

And maybe CUE does have their own agenda. Maybe they were formed for some other, more specific reason. Maybe in opposition to something else.
B: I don’t see what you’re so upset about anyway. It’s not as though we can protect the country from every little thing. We only have the resources to focus on very large problems, but not too large. Facing off with dragons, relocating cave trolls, diplomacy with nations that are unhappy, but not yet hostile (in S’s case). We still require smaller organizations to handle domestic deputes, theft, most investigations, even the occasional murder; however few they may be. On the other hoof, we couldn’t stop Nightmare Moon anymore than we could capture and rehabilitate Discord.
That’s why we have the EBI, the guard, the Seers, the elements. CUE is just one, very niche group. A formerly hidden group, yes, but only so ponies wouldn’t look out their windows every ten minutes worrying about a rogue dragon stomping on their house.
B: Or that a group of unicorns that can stop a dragon might have nefarious intentions.
Trying to convince somepony that they’re safe from danger is a lot harder than covering up that there’s any danger at all.
